NC clutch issues

I have a 14 Miata. GT with a 2.5 l engine. Started having issues with clutch not dis-engaging completely. Requires a firm push to get into gear. Also some dragging on shift into second. Has been taken apart, flywheel appears to have been overheated and is checked. Pressure plate is similarly checked. Clutch has never slipped underpower! What might have caused this problem and how can I prevent it from happening again?

Sorry, but don't understand what you mean by the flywheel "is checked. Pressure plate is similarly checked". Maybe you meant "cooked"?
Will the car go into gear when the engine is turned off. Typically if you can get it into gear with the engine off but have shifting issues after the engine has been started then you are looking at an issue with the hydraulics. Master cylinder or slave cylinder is going bad.
However, you describe the clutch itself as though is has been slipping. If could be slipping on takeoff where it isn't as noticeable.
Also check your clutch pedal. As these cars get older some of the pedal assemblies are breaking. Grab the clutch pedal and see if it can be moved side-to-side. It could be cracking if you can move it.
Also is this a stock clutch or a Stage 1 clutch? especially for Stage 1 clutches you can adjust the throw of the pedal so that the release isn't just off the floor. It won't move the release point a whole lot, but a little bit will help
